Genes and transcripts

  • Genes
This track comprises multiple analyses; Updates to the gene models from the VectorBase community.; Non-coding RNAs (ncRNAs) predicted using sequences from RFAM and miRBase. See article.; Genes were annotated by merging Ensembl and TIGR prediction sets. The Ensembl automatic analysis pipeline used either a GeneWise/Exonerate model from a known protein or a set of aligned cDNAs/ESTs followed by an ORF prediction. GeneWise/Exonerate models are further combined with available aligned cDNAs/ESTs to annotate UTRs (for more information see V.Curwen et al., Genome Res. 2004 14:942-50). TIGR annotations were based on Augustus (M. Stanke), GlimmerHMM (M. Pertea), Genie (D. Kulp), and Twinscan (M. Brent) gene predictions, coupled with protein and EST genome alignments.; ncRNA genes are predicted using a combination of methods depending on their type. tRNAs are predicted using tRNAScan-SE, rRNAs using RNAmmer, and for all other types, using covariance models and sequences from RFAM.
